Should I upload just the sermon or the whole service?

Either works. Trimming to the sermon keeps the transcript focused and uses fewer minutes; the whole service is fine if you want readings and announcements in the text too.

What about Bible names and references?

Uncommon names and references are where any automatic transcript is most likely to slip, so read through them before you publish. A clean feed from the sound desk helps more than anything else.
